The Faculty of Applied Sciences offers the following MSc programmes:

- Biochemical Engineering (to be offered as a track within the Life Science & Technology MSc programme as of 2010)

- Industrial Ecology (in cooperation with Leiden University)
- Life Science & Technology
- NanoScience (to be offered as a track within the Applied Physics MSc programme as of 2010)
- Science Education and Communication (a 3TU programme)
- Sustainable Energy Technology (a 3TU programme)
The Faculty of Applied Science participates in the TU Delft cross-Faculty MSc programme:
- BioMedical Engineering (Faculty of Mechanical, Marine and Materials Engineering is the main contact for programme information and application evaluation)
ErasmusMundus joint MSc programme
The Faculty of Applied Sciences participates in two ErasmusMundus master's programmes in cooperation with other universities and institutes:
- Optics in Science and Technology - consortium partners: Imperial College London, (The United Kingdom), Friedrich Schiller University Jena (Germany), Université Paris-Sud 11 and Institut d’Optique Graduate School (France), Warsaw University of Technology (Poland)
